Still, I would like to ask or may be make a comment

In Bitronix, we have for testing purposes, the
bitronix.tm.journal.disk.skipCorruptedLogs=true to be used in the properties file when we are testing. 

Is there any property in Atomikos to skip corrupted log files?

Just use com.atomikos.icatch.enable_logging=false in jta.properties
